I am making one-off, on-demand books and I am looking into options for an inline 3 sided cutter for a 6060. The ColorWorks 2000 seems to only trim 20 sheets at a time? I really need to cut a LOT of sheets at once, like 300 or more.
What I would love would be something that would trim 3 sides and then run staples through the binding edge so I could take it offline and perfect bind it, with the staples for super strength.
Any recomended options?

There is nothing inline that will do exactly this to hook up to a Xerox product. You could like at the book factory from CP Bourg

Also, wouldn't the staples you want to secure the book blocks show through the binding?

I've been eyeing the Xerox Book Factory and trying to figure how it is different from the CBourg stuff? What did Xerox add to the machinery - the 4 pages from a single duplex signature? Can you use it as offline with a stack of collated, uncut book blocks and covers in the "Perfect Binder Cover Mounting station" and hit the big, shiny "Make Books" button ? Their online docs on the machine are sparse.
We have a partner already who is stapling book blocks prior to binding and it does wonders for durability. We ship to mostly consumers, and pages falling out does happen without staples. With a low profile staple, and a heavy cover stock, the staples do not show.
Short of the cash for an iGen + Book Factory, what are my options to get as automated of a process as possible? Is there an all in one trimmer + binder for book blocks that can handle variable trim sizes?

Your best bet is to contact a bindery specialty reseller in your area. CP Bourg is about the only thing unless you look at a multiple step process.
The book factory can not be run offline, it must run inline when sold by Xerox. I have no idea if you can run it offline without a device on it, my guess is its possible, but who would sell it to you is the question.
The other option to look at is the Nexpress with a watkiss bookletmaker, which can be used inline or offline.
The biggest issue you are going to have is finding something that does a true 3 knife instead of a slit before staple and fold, and the cost of the true 3 knife is going to be huge.

Why would you want to 3-knife before binding? I don't get it.
And the staples wouldn't look very good either, IMO.
